Why Nigerian Clubs Underperform in Africa....
However, under that exportation climate, Enyimba won two consecutive African Champions league trophies in 2003 and 2004. Thus, while migration/exportation of players to oversea clubs may explain poor performance of Nigerian clubs in the continent, it isn't an adequate explanation especially for failure to reach the group stage of continental competitions. So why does the failure occur? Why did three clubs fail this year where Rivers United has succeeded?

The team protested, which led to a late arrival in Zambia and of course a not surprising elimination. Demotivated players cannot produce good results. FCIU had similar problems.

The multitude of sins you outlined translate to poor administration:
1. Poor Player Recruitment
2. Poor Player Welfare
3. Poor Preparation
4. Poor Logistics...
You can't sow poor seeds on poor soil and expect bountiful harvest...
Enyimba was successful in 2003/2004 basically because of Gov Uzor Kalu's contingency structure (led by Felix Anyasi); had nothing to do with any sustainable club structure

...simple and short, "poor moral and welfare". The bane of all football things in Nigeria.
We have people who doesn't understand logistics, and how to boost moral.
They think and believe the players are their "slaves" therefore treat them anyhow, pay them peanuts, and expect them to perform at the utmost. We just have nut-jobs running things in Nigeria, period.
